I'm extremely confused about how this all works, do I submit to the auto insurance the full amount of my medical bills or just my copays? I'm not trying to make a profit, but I don't want to end up losing money because of someone elses neglect.

It can be set up either way. Either your settlement will be
the settlement amount plus your medical bills, or just the settlement amount, in which case you would be expected to pay your bills out of the settlement. Ask the adjuster who is offering and verify, they will be happy to explain how their particular offer works. .
The insurance company should be paying the full amount of your bills, because your health insurer should not be the first company to pay if the bills are due to an accident.

PamelaS has good information in her answer. I would just add this: You should not have used your medical insurance to cover any of your medical expenses. You should have told them it was the result of an automobile accident. If you did use your own medical insurance, you will be expected to pay them back when you are compensated through the at fault persons insurance, you can't be paid twice.

Nope. Insurance is a PAID service --- any other money you receive is your to keep. You pay premiums to your insurer for just such an event.
